The problem of the size discrepancy between tiny molecules and sequences was solved by the protein addition since the small molecule was effectively transformed into a larger one. The disadvantage of this approach is that Aptamers  are chosen for a conjugate as opposed to a small molecule alone. However, the protein's involvement was beneficial because it made conjugation easier and made coupling analysis possible.

 

Martini et al. carried out a promising modification of small molecule SELEX (2015). This variant of small molecule SELEX uses an RNA library based on the target or oligonucleotide pool to avoid the problems associated with target or oligonucleotide pool immobilization within a rib switch. Natural aptamers called rib switches alter their conformation when they bind to a ligand, revealing a region in which a protein may bind and start a biological reaction.
